Yes Mewtwo can reflect Samus projectiles and has shadow ball so Samus can't easily camp Mewtwo and reflecting fully charged shot can kill Samus early. Samus has zair to use, Samus grab is too slow to punish down tilt and fair on shield and missing can leave Samus vulnerable to Mewtwo's kill moves. Mewtwo is the 2nd lightest character so moves like bair forward smash can kill early. Samus cannot juggle Mewtwo or edge guard easily due to its air dodge being very fast and hard to punish. And Mewtwo's throws kill earlier.
Also with lots of rage screw attack can kill Mewtwo extremely early with if the hits don't connect, if close to the blast zone.

Similar issue to Mega Man but less prominent. Mewtwo can reflect a lot of projectiles Samus uses, making it near impossible to hit a Mewtwo that has good timing.
