The answer is simply because when patching people tend to implement some code for the next patch (bugs appear all the time but they want to ship out as much as they can straight away), this code is sometimes half done and can cause glitches. PC version of Skullgirls will not use Games For Windows Live, hoping to have cross platform between PC and PS3
The only thing I know that supports cross platform with PC and PS3 is Steam, which is a great thing.
